The one in the top must be the oxigen sensor. Plus 3 more down the pipes which are probably temperature probes. To the best of my knowledge. In theory they should be removable.

any black smoke, smelly exhaust, air filter, to much idling? Maybe change to a "better" oil or change it at 6000 km interval.

The results are perfectly normal. Consider as well, labs never report any uncertainty on the results (+/- error).

You may have to run a recalibration or learn process of the dpf pressure sensor. Such special function is available on dedicated or aftermarket capable diagnostic tools.

Most if not all the fuel will be contained in the filter. Maybe you can drain it through the drain plug before removing the filter.

Definitely 2 holes. A 3rd hole would be located closer to the edge of the gasket.
