Are you aware that panel is a repair section for the station wagon side frame?
It needs to be welded to the lower sill section.

Yes, it will, I've done the same swap.
The Pioneer has 3 sets of RCA (phono) sockets, for Front, Rear and Subwoofer connections to an amplifier.
Just use the Sub socket to connect the Alpine sub.

If you've got the 2014 to 2016 type fob, I believe there is no one piece integrated key & fob.
If that's not correct, and someone does make one, I'd be interested to hear about it.
