Check the air filter and see if it has been misshaped? Just thinking aloud, but dense air and water droplets hitting the hotwire MAF sensor could explain both the misfire and the sudden return to normal once the rain eased a little.

Is there any sign of there being water sitting in the bottom of the air intake box?

The air filter looks as though it has been wet at some point.
Can you remove the MAF sensor and just check to see if there is any debris either on the element or caught in the protective gauze/mesh? |

My guess would be the air filter getting damp, when damp less air can be drawn through it so the engine is in effect strangled of oxygen so there is significantly reduced power. It wouldn't need to be so wet as to accumulate actual water in the air box.
I don't know if that would be enough to cause a miss-fire though. Once the rain stopped the air filter would dry quickly as air is drawn through it so it would not necessarily be still damp when you checked it, although as pointed out before it looks like it may have been damp in the past. |

Agree with above as I have suffered from the same.
The air filter gets damp, reducing the amount of air flow to the engine. In my case it also killed a two day old £100 MAF You can see that your air filter has been wet Andy |
