IIRC I think the comments about the straight through full system were Turbo related. But as far as I know no one has fitted a full system that has had a problem. It maybe just the idea that people may have. You really want someone that has it done to let you know if they've had any issues. If not then you know what to go for. The rear box you could potentially get rid of without buying any replacement for a 'test run' just take it off and try it. It's the least expensive option if you're unsure.
Failing that run with what you and your 'mechanic' feel is best. There are so many different styles and permeantations with regards to an exhaust set up the choices are endless and none of them seem to do any harm. If I remember correctly Glynn ran with a straight through system on his Puma in Cyprus with no silencers/boxes at all and it ran and sounded just fine. If you go through life with your head in the sand....all people will see is an ar5e!!

So today in the lunch hour I took the rear silencer box off and went for a short ride.
Nice throaty sound at stronger throttle inputs but small actual gains in performance.

The engine felt a little more "loose" and stronger at low rpm but nothing game changing.

Would a bigger difference be noted in case of a center box removal?

Today I went ahead and removed the centre box.

Very nice, throaty note but not too loud.
The engine feels happier and pulls easier from the bottom.
